In cross-listed courses, is there a way to update all students in an entire section (so students do not have to be updated individually) to see only the students in their section?

Unfortunately, there is not a direct way to update all students in one section at the same time with what users they are able to view, you would have to do this individually for each student.

While @NoahBoswell is correct that you can't do this in bulk in the UI, if your students and sections all have an sis_id, you could create an enrollments csv file with the change and use the sis_import process to upload it to Canvas.
