How do you keep track of self-enrolled users of modules in the Commons? Our university is trying to get better analytics for module use and we are stumped on how to track self-enrolled students.

I am not sure I totally understand your question. Canvas Commons is not available to students. It is only a tool that instructors and Canvas administrators have access to so that they can import resources found in Commons to courses. If you take a look at this Commons Table of Contents, you'll see that students are not included in any of the headings.
