why are some grades showing up in the grade book and some are not? when you click on the assignment the grade is in there but not visible.

This can be a little difficult to determine without looking at the details, but do you see an icon in the gradebook where there should be a score? Or is it blank? If you see an icon, it is likely the speedgrader icon which means you need to either update a score. Go to the speedgrader and score to the bottom and hit "update scores"
