What issues may arise if a Blueprint course and all associated courses live in a subaccount and the owner of the BP course requests to change this and all associated courses to a different subaccount?

You shouldn't experience any issue by moving the blue print and its associated courses.

I don't believe there should be an issue with this as long as the "child" blueprint courses stay in the same subaccount tree as the "parent" blueprint course. If you move the children to a totally different subaccount tree than the parent, I think that would break the blueprint functionality, so you should definitely avoid that scenario.
