Delete items from Smart Search

After I validated the links and cleaned up the course, I am still receiving messages such as:

• Links to other courses in this resource may not be accessible by the students in this course
  •  516534?wrap=1
  • 59643#LOCATION0
  • and whole modules that I have deleted

    Can I delete those items in Smart Search?  It is the only place I can find them atm.  If there is a better way to deal with these issues, I would like a step-by-step tutorial.  Where can I find that?
