When we try to import the IMSCC it creates the new App always into the course level. We just want to create simple module which will point to the LTI 1.3 App created at the account level. Could you please help here?

Is the app already created at the account level? An IMSCC import can only act on the course itself, so it would not be able to create the account level install.
To avoid recreating the app in the course, you will need to either remove the app from the source course that the IMSCC package was created from, or upon import select the option to "select specific content" and leave the option for "External Tools" unchecked when importing. This will leave behind the course level installation of the app, but the link within the module should still be present.
