It happened to me or to our teachers several times: when you create a Group Set and forget to click the "Allow self sign-up" option, than changing it afterwards doesn't seem to help. This seems like a bug that needs to be fixed.

I was able to test this out in my sandbox and I was not able to replicate the behavior you are describing. I wanted to ask for more information to try and replicate the behavior you are seeing there.
